Could your problem be that the auto magnitude changes as you zoom in and
out? For example, I open the chart at level 6 and set (say) Messier objects
to appear at auto magnitude 9.0. I use the GoTo|Messier function to find
M86 and there it is. Now I want a map of the surrounding area, so I zoom
out to level 5. M86 has now disappeared, because the auto magnitude limit
has changed to mag 7.7.

Try using fixed levels instead. The GoTo functions work even if the object
isn't displayed, so you can go to (say) M86 at your chosen level, set a
fixed limit of (say) 9.0 and there's M86. Because the level is fixed, you
can zoom in and out as much as you like and it's still there.

One more thing. If you print in black and white, the coloured symbols don't
show up very well. Try changing the colour.
