No, you've not overlooked anything.

The thought has occurred to me that it might be nice to be able
to say, "I want to show Molniyas _and_ geosats at the same time."
At present, if you downloaded Molniyas and then geosats, you'd
only see the latter; the geosat data would be used instead of the
Molniya data.

At present, if you wanted to show them both at the same time,
you'd have to download both (probably by going through Settings...
TLE= twice). Then you'd have to edit the files 'molniya.tle' and
'geo.tle' in a text editor, combining them into a new file, maybe
'both.tle'. _Then_ you'd have to go back through Settings... TLE=,
click on "Click here to select a TLE file from your hard drive",
and then click on 'both.tle'.

Probably the best solution would be to say that you have to use
'all_tle.txt' (the complete set of satellite elements), but provide
filters to show only desired classes of objects. One advantage of
this is that filtering could be done along lines not matching up
with the files. You could ask that only payloads be shown, or
only debris, or only Russian-launched objects, and so on.
