I know this problem much to well, but have no solution for it. You can only make
sure, that all pop up windows (I would guess that there are several dozen in
Guide) appear on the correct main monitor before you disconnect the second
one. For me it happens when I use my notebook at home with an external
second monitor where I place Guide (Astrometrica is on the notebook monitor)
and go to the observatory where I want to use Guide without the second monitor.

But this problem isn't Guide specific, also e.g. Photoshop is affected.
